I made a .bat (batch) file that does this before looking at this thread. Unfortunately, it only converts one file at a time.
The zip only includes the batch file and a readme. The binary for ffmpeg2theora can be found here. Put these two files in the same directory and you'll be good to go. (It'll be much easier if you put them in the same directory you put files you want converted )

Hopefully it works for everyone else  (and if it doesn't, I'll try and fix it ;p)
The latest version is an executable, and as such I cannot attach it to a forum post. Get it here:

[edit: For version 2, the program has been renamed Zetx's Batch Encoder, or ZBE for short. The file itself has been renamed to reflect such changes.]
[edit: version 2.1 released, no filename change so just replace the old file and encode away!]
[edit: version 2.2 released, now uses an installer program for easier versioning/updates in the future. also, cool context menu encoding! also includes ffmpeg2theora now... Oops, the changelog doesn't reflect that, but I'll add it to the changelog as a change next update  ]

I made a few minor changes, and added zbe-2.1 to the original post for downloading. Nice job Zetx  And way to get me motivated with promises of debugging (I love debugging)

Real Nice Zetx. Im working on improvements like compesation for aspect ratio and. Non-Avi source work. Also for adding black bars for widescreen materials. and renaming shows if one already exist. (large use of avisynth)

Yet another encoder
Yeah... I rewrote the entire encoder to make it fail-safe
It is not a batch file but a exe.
I think it is linux friendly code. If you want to try compiling it for linux PM me.
The problems that i ran into with the zeb encoder that i fixed
zeb and theora (at least on my computer) needed to be in the same folder as the video. That was the first thing that i fixed.
It did not encode the file if it already exists.
I made mine so that it would rename it like windows would filename_%number%.ogg
And it adresses source file naming it can handle spaces, files with no extensions, and files with the slashes going the other way (for linux)
